Do read the posts on this forum they are good material for reflection. As far as children indoctrination in religious schools goes, I have a pretty simple view. If for some reasons you cannot place your child in an Atheist school (like in France for instance), then at least enforce the dogma of disbelief. Make sure that your child never accepts anything as true without challenging it. Ask her/him questions about what he/she knows about religion, life after death, etc... The child should naturally have question, or at least not be able to answer the ones you will ask. Why did God create us for instance. Why punish us if he loves us? Inculcate the idea that things need to be broken down in order to be understood, and never accept "I don't know" as an answer, as opposed to "I don't know YET". Watch documentaries about nature, society, the cosmos, life, animals, etc... Since they are most likely made by rational minds (scientists, journalists, etc...), there should be plenty of material to marvel about and no nonsense. The simple fact that the child is brought up in a family where her/his mother is Muslim, his/her father is Atheist, and part of his/her family is Christian should be enough for him/her (f*** it would be so much easier if I knew the child's gender  :)  ) to start questioning religion. Critical, mind is the key to success here, I believe. If curiosity and scientific thinking are nurtured, then the religious environment should act as a catalyst for Atheism (as well as a good source of laughter) as opposed poison for the child.
